Just got the achievement with the guild and the old quests did not count. Only the quests that were done after the guild achievements were implemented were counted towards it.
I'm not sure they will count as Ghostcrawler did say that anyone aiming for Seeker or Loremaster should get them done before Cata - the old world quests will be redone, meaning the old quest numbers are gone - so they *may* not count. Personally, I'm not betting on it.
