I can confirm that the timer is longer than 3 minutes for the guild achievement. Just got it after going in with 80-83's and downing it at around 5 minutes.

As of today's patch 5.4.2:
"You Don't Have an Eternity - Guild Edition no longer has a timed requirement. The guild achievement now only requires that players defeat Malygos while in a guild group."
I guess they couldn't figure out exactly what was going wrong with it and decided it was just easier to remove the time limit, since it should be trivial at players' current level anyway.
Did this a couple mins ago. We downed him in 1 min 40 seconds. 9 of our 10 person raid were guild members and it shows guild run on the minimap. Everyone who didn't already have it got the speed kill achievement. We didn't get guild achievement.
