This achievement doesn't count previous gem cuts, but only gems cut after you've joined the guild. Some things I've noted with jewelcrafters within my guild:
1. Reputation doesn't seem to matter, it counts it from neutral all the way up.
2. Old world blues/epics count. This includes BC and WotLK blue/epic gems.None of us have experienced the not counting bug, for we've definitely been cutting old world gems just to raise our cut count.

This achievement is still counting alch transmutes as cut gems.
Cut 25,000 gems of at least superior quality. This includes BC and LK blues.
I'm currently buying all uncut LK blues from AH that cost 4.5g or less. I then cut and vendor them and actually make a little bit of gold.
600 gems cut...24400 to go!
