Unless someone just ran through collecting them, there are more unprotected (read: not next to stealthed SI:7 operatives) crates across the bridge from where you pick up the peon. Just be careful not to go too close to the rare on the far end of the quest area.
I had trouble turning this in while the Naga quest was up and tip toeing from the west didn't work for me. What I did was run back and forth on the west side of the turn in to cause the turn in to fade in and out repeatedly. turned it in pretty quickly. Hope this helps. Good luck!
