Nat Pagle doesn't need to be assigned to your fishing shack for you to catch lunkers or to even hand in the quest. I suspect that he does need to active however. I haven't deactivated him to test that thought.

Here's what I found out about catching lunkers:

1. You don't need 1000 skill to catch lunkers.(I've been fishing them up at 880-905), not sure if it helps with the droprates if you get higher.
2. Nat Pagle has to be assigned and working in your garrison fishing shack.
3. El said the bait doesn't affect lunker droprates.(so use it anyway to avoid catching 70% junk fish)
4. Don't fish in pools.

Edit: When 6.1 hits, the higher your fishing skill will also increase the chance of catching lunkers.
