Put this in a macro, attached to a commonly used spell, like Cobra Shot (this only works for Beast Mastery hunters):

/target Hati
/cast [@pet,dead,exists][@pet,noexists]; [@target,dead,exists] Wake Up
/targetlasttarget
/cast Cobra Shot
/startattack

It will cast Wake Up, only when your pet is playing dead, so it wont use up the cooldown on every cast.

You can also try the addon 'Growler'. It has a lot of pet handling functionality like Play Dead / Wake Up, Growl autocast off in group, stables browser and a lot more.

Since 8.1 blizzard finally tuned this ability — now "Wake Up" is completely disabled untill your pet is "Playing Dead", so it isn't use up the cooldown on every cast. Now you can easily add /use Wake Up to any of your main damage ability macro without pain like errors, unexpected play dead cooldown and annoying whistling every 30 sec.

So my recommend main damage macro now works perfect and looks like this:

#showtooltip Kill Command
/use Wake Up
/castsequence [nopet] reset=3 Call Pet 1, Revive Pet
/use [@pet,dead,exists] Revive Pet
/petattack
/petassist
/use Claw(Basic Attack)
/use Bite(Basic Attack)
/use Smack(Basic Attack)
/use Kill Command
