To switch factions once you've already hit exalted with the other, there are repeatable quests. For Aldor -> Scryer, do Voren'thal's Visions and the repeatable More Basilisk Eyes. For Scryer -> Aldor, do Strained Supplies and the repeatable More Venom Sacs. These quests are repeatable until Neutral reputation, at which point you can talk to your new faction and do the standard signet/mark turn ins.

I've heard it's best to do all the turn ins for Hated -> Neutral in one shot to not accidently end up with both the Scryers and Aldor hating you and unable to use either bank.
