If you can't see Ju'pa in OG to hand in the quest, then you are in an old phasing. This happened with my alt character that skipped the Legion Intro questline. Ju'pa seems to have been placed only into the "after Legion" Phasing of Orgrimmar. not in the classic OG phasing.
It is part of the dynamic quest system. Quest and events change the world through "Phasing", placing you in a certain time or story setting. The farther your progress in certain phasing quests, the more the world changes. They are like game saves. As long as you are on the phasing quest line, you won't be able to see or interact with other normal players or NPCs who are in a different phasing than you.
To get back into the "current" game world, you simply have to complete the appropriate quest line.To be able to see Ju'pa you need to complete the full Legion intro quest line with the cinematic. It starts at the harbor in front of OG (Durotar 57/10)

As of now you need to do the BFA intro quests. As soon as you tp to the new faction main city you will be able to see the NPC. Had trouble finding the ally NPC on an alt, but did this for BFA and he is now there. Thanks. (Did not have to do this on my 107 warlock or 34 warrior. So I am guessing that it's a 110 issue, or maybe it is after you have started on the intro quests). Edit 2, lvl 110 char that had not started the BFA intro quests did not have to do them to see the NPC.
