To clarify exactly what you need to do:
You need to use flags that were yours, but are currently being converted by the enemy. To put it simply, it means that 'neutral' flags (ie. at the start of a game) do not count, nor do flags that belong wholly to the other faction.
Basically, when using a flag, if it instantly turns to your faction (instead of making you wait a minute) then you've successfully defended a base. If not, you haven't.
