In order to being able to see and loot this item you need to enter the encounter as long as "Freya" is still up. If you miss to at least get in combat with the anomaly you'll be unable to see and loot the item.
Well designed though.
For anyone still doing this achieve:
reset the instance BEFORE you enter the rift, wait until rift spawns and then reset - enter and you have the place to yourself, works with all rift bosses
