Took me two hours to figure this out, but hopefully this will save the rest of you a lot of time/frustration:
1.) IF YOU NEED TO GET BACK IN PHASE TO FINISH/TURN IN QUESTS, go back to Krasarang Wilds and talk to the NPC Seamus Goldenkicks <Portal-Mage> at Lion's Landing.
2.) IF YOU WANT TO PREVENT/FIX THE BUG FROM HAPPENING, I am pretty sure I know what is causing it. Go back to Theramore and tell the NPC Zidormi that you want to be taken back to the present. If your Theramore is currently phased to the past, then you will have phasing problems when you try to enter the Sunreaver's section of Dalaran to complete these quests. If your Theramore is currently phased to the present, then you should be fine.

Most shopkeepers in the Magus Commerce Exchange have sided with the Silver Covenant, but there remain a few holdouts that must be taken care of. <Vereesa shows you a list of names.> They will not go easily.
Where to go
