Took me two hours to figure this out, but hopefully this will save the rest of you a lot of time/frustration:
1.) IF YOU NEED TO GET BACK IN PHASE TO FINISH/TURN IN QUESTS, go back to Krasarang Wilds and talk to the NPC Seamus Goldenkicks <Portal-Mage> at Lion's Landing.
2.) IF YOU WANT TO PREVENT/FIX THE BUG FROM HAPPENING, I am pretty sure I know what is causing it. Go back to Theramore and tell the NPC Zidormi that you want to be taken back to the present. If your Theramore is currently phased to the past, then you will have phasing problems when you try to enter the Sunreaver's section of Dalaran to complete these quests. If your Theramore is currently phased to the present, then you should be fine.
These guys are ready to raid the big time! Sunreaver Captains buffings 2 minute Commanding Shouts, Sunreaver Mages self buffing 10 minute Molten Armor, and Sunreaver Aegis buffing themselves with 5 minute Seals and everyone with 5 minute Blessing of Might.
Now hopefully they have a lock somewhere with bags full of soul shards....

Description
The Sunreaver's Sanctuary is still crawling with those Horde-loving Sunreavers. Jaina will have sent the reasonable ones to the Violet Hold. The rest refuse to leave, raising their weapons against us. Show them the cost of their defiance. They now face the judgment of the Alliance, the Silver Covenant, and the Kirin Tor!
