Something seems to be wrong with the logical flow of things here. Jaina clearly states that "[t]he rest of the Council of Six doesn't want the Horde anywhere near Kirin Tor Business" when delivering the antidote to Khadgar after he was poisoned by Garona. However, during the Garrison Campaign Archmage Modera (who is a member of said council) works openly and willingly together with members of the Horde. This leaves the following possibilities open:

a) Modera is no longer a member of the Council of Six, having been replaced recently.
b) Jaina has absolutely no clue what her council does when she's not around.
c) It is a simple oversight by Blizzard.

Option a) seems highly unlikely as I can't imagine Blizzard would do so without telling the Players of this event in a book or ingame-quest.
Possibility b) could also be considered as unlikely, seeing how Jaina may easily teleport around Draenor which would make it a simple way to keep her 'subordinates' in check.
This leaves Option c) as the most likely explaination.

Besides, it still wonders me why Jaina still disapproves of the Horde in such a way. Regarding the end of War Crimes one would expect she may change her attitude towards a more forgiving manner.

After the destruction of Theramore by Garrosh's mana bomb, Jaina was both changed and challenged. Overcoming her obsession to obliterate Orgrimmar, she was elected Archmage of the Kirin Tor, and leader of Dalaran. The existence of this NPC and its addition in 6.0.1 indicates Jaina's involvement through Warlords of Draenor.

The Kirin Tor are neutral, but Jaina's personal hatred for Garrosh and the Horde runs deep. Khadgar's legendary ring questline already shows us that the Kirin Tor are part of the battle against the threat that is the Iron Horde. I surmise that we haven't seen the last of Archmage Jaina.

Yep; Bliz doesn't always make their stories very strong. Not trying to hate, but I've noticed that long ago. How about the radical personality change they gave Illidan and Kael in WoW compared with WC3? Or all the times characters became evil "because they went crazy," usually "because old gods"? The very fact that the horde was banished so venomously from Dalaran in MoP, then early in WoD we're able to just waltz into Kirin Tor area & befriend Krelas (a BE who's still in the KT just bc he's Khadgar's friend), with nary so much as a slap on the wrist from Jaina shows how weak that story was.

Overview

The pursuit of Jaina across the seas takes place over three stages. During stage one, Jaina assaults the Zandalari warship with Kul Tiran Corsairs that Bombard the play space. As the fight progresses, marines Set Charges that inflict heavy damage to the raid unless these bombs are thrown overboard before detonated. During stage two, Jaina unleashes the full force of her power, freezing the raid over time. Dwindling heat sources must be used to slow the stacks of Chilling Touch in order to avoid becoming Frozen Solid. During stage three, Jaina utilizes Prismatic Images that duplicate her most dangerous frost spells. Frozen allies must be freed before they are hit by Shattering Lance. On Mythic difficulty, a gathering blizzard causes the temperature to drop so players must remain close together in order to avoid being frozen solid.
