The quest is designed for ground-bound players, so you get credit for fel energy by rising up through the fel balls, not passing through them horizontally. The "hot spot" seems to be above each ball, and hovering over the ball will trigger the credit.
The actual Cores drop off the Engineer mobs in the quest zone. Once you have all 3, then you can either fly or use the ground geysers to collect the energy from the floating orbs around the Tomb.
