After you kill the Echo of Valentine, stay inside / close to the crypt. This will ensure that you hear all the dialogue. The last step to pick up Valentine's Log only becomes available after all the dialogue is heard. The last line is from Nathanos Blightcaller: "So all we need is something to trace back to him, then." After this line, the log inside the crypt is able to be picked up.
