It can be taken as either the civilians thanking us for sparing them or Blizzard not changing dialogue for factions. I'd like to believe we did spare the civilians out of Honor.

In case there are some interested Horde players, there's a corresponding Alliance quest called Rescue Effort. I had to abandon the quest and redo it five times to get what I think are all of the dialogues.

Description
I will not slay innocents. If they do not raise arms against us, we shall spare them. Enter Lor'danel and capture any civilians you find there. They shall be questioned and then released.
