The Eye of Dazar is located in the little cubby in between the two stairwells (the ones the purple exploding spectral spiders come down) that lead to Yazma the last boss. It is enormous and bright green, it is hard to miss, I figured this information would be useful because it so close to the last boss you really can't discern where it is on the Dungeon Map. Hope this helps!

If you're like me and dropped the quest only to stumble around hopelessly trying to find it again, the Shrine of Nature is in Zuldazar at 43, 64.
I was unable to find the gem in a mythic keystone dungeon, while in the M0 version of Atal I could loot it just fine. As others pointed out, it is a green gem right in between the two sets of stairs leading to the last boss, Yazma.

Description
<You reference your notes on the shrine and discover that these jewels came from a "golden sanctuary". Given your location, that can only mean Atal'Dazar. Perhaps you could find a replacement from that ancient city.>

Inside the dungeon: Atal'Dazar
For millennia, the Zandalari kings were laid to rest within the tombs of Atal'Dazar, secluded high atop the mountain Mugamba. These pyramids grew more elaborate with each passing ruler, as new rooms were constructed to house the deceased's vast wealth.
