This should be obvious, but it's something that always slips my mind so I thought I'd add it here.

If you've joined a raid to kill Nalak, and you haven't done the quests leading to the Isle of Thunder before, you won't be able to get the credit for Travelling with Vareesa or discovering the Isle.

When you accept this quest you have to talk again to the quest giver and ask her to take you to the island. She will fly in front of you and take you there. As soon as you arrive to the island (after the loading screen finishes) you will get a credit for the second condition of the quest:
Isle of Thunder discovered

It is important that you are not in a raid group while she is taking you there. For example, don't queue for LFR until the quest is completed and you get credit. If the instance timer pops up and you accept it, YOU WONT GET CREDIT for discovering the island and will have to go back to the main island and fly back in.

It is common sense, but sometimes it is easy to forget you can't complete normal quests if you are in a raid group.
