This can work. I had already completed the Stormwind embassy quest, but the ship disappeared anyway as soon as I took "Two If By Sea". The first time I dropped the quest, but it did nothing to make the boat and Valeera show up again. I ported out, ported back and she was on the ship again offering "Two If By Sea". I took it and quickly clicked on her, but no joy. She and the ship disappeared again. I didn't drop the quest this time... I was on a mage, so I ported back to Stormwind portal room and flew out again. The ship and Valeera were visible. I spoke with her and the quest progressed.

If this quest is bugged for you and you can't talk to Valeera because the ship disappears, check if you have the quest for the Stormwind embassy up and turn that it. Right click each of the allied races banners to complete the quest and turn that in. It should phase the boat back in the port. You can also (sometimes it worked, sometime it didn't) just hearth to Boralus or another location and come back to Stormwind port to phase the boat back in.
This quest's name could be a reference to the poem Paul Revere's Ride by Henry Wadsworth Longfellow, where Revere tells his friend

Description
The draenei have crafted a vessel to take us to Argus safely. They are gathering the invasion force on Azuremyst Isle as we speak. We will join them there by sea. The Legion is no doubt keeping a close eye on the gateway to their world. We must retain the element of surprise. Let me know when you are ready.
