You have to go to the portal from the basement you just came from.
If your portal doesn't show up ( mine didn't, even after reload and relog) if you are able to get back to the Plunder Harbor cave you'll still be able to turn the quest into Nathanos.

Description
With the scepter in hand, let us return to the portal. I believe Stone would agree with me when I say that it is best for us to get away from Kul Tiras for a while.
