There are 2 ships and you can fly to the flagship or to the smaller ship by speaking with Hobart Grapplehammer

After you get to the ship, move forward and turn right after the stairs.
You will see a door down. Take it and follow the path, take stairs down to the right.

Hobart Grapplehammer to be specific. Thank you, I'm getting really sick of playing "how do I board THIS ship?" every other quest. No map highlights, no quest dialog, nothing pointing to some obscure method to board is getting old.

Description
The people in charge of those two ships are old colleagues of mine, {name}. They did not achieve their rank through hard work as I did, but rather through deception and blackmail. I think they deserve the hammer of karma. Or whatever weapon you prefer.
