I have the same problem (patch 4.1) - the Bloodsail Raiders (and the rest of the Bloodsail mobs in the area) are all green to me - even though my rep says I'm "Hated". GM says he'll open a ticket with QA regarding the issue.
I tried:
1. Deleting the quest, logging out/in, and getting the quest again.
2. AOE'ing the mobs since I couldn't attack them directly (no effect)Now, here's what worked for me:
- Go get quest "The Bane of Many A Pirate (hopefully you've not done it yet)
- Collect Bushel of Limes (boxes are near trees surrounding the ship)
- Each time you collect a Bushel of Limes, a Lime Thief will pop and attack you.
- There's a small chance (10%? 20%?) that the Lime Thief will drop snuff.
You'll collect your 5 crates of limes way before you get enough snuff (15 pieces) so you can just delete your limes from inventory and go collect some more to keep trying. Rinse, repeat until you have 15 pieces of snuff. Hopefully they'll fix this quest next patch.

If you haven't done The Bane of Many A Pirate and you want to keep your Bloodsail rep as high as possible, wait until you're doing that quest to get Snuff, as the mobs that spawn when you collect limes drop Snuff, but don't drop your Bloodsail rep. You can get the lime quest after you finish Seeing Where Your Loyalties Lie - look at that quest for the chain it's in.
If you are trying to keep as much of your Bloodsail rep as possible, you can also kill Brutus for the snuff. He has a pretty quick respawn rate, usually drops 2-3 snuff every other kill, and you don't lose any Bloodsail rep for killing him. He also seems to have a high drop rate for Dizzy's Eye, for the quest Keep An Eye Out.

Ah, the sea life. I ain't gonna say it's the good life, but it's my life. When I get into port I like to find me a good bottle of grog and some high quality snuff. Nasty habits but what's a pirate without his vices, right? So you can imagine how heartbroken I was to find out the herbalist here in town has gone and sold out of the stuff. Says his shipment got hijacked by those damned Bloodsail Raiders. I bet a fearless {class} like you could convince 'em to share the goods, eh?
