The ship comes in on the dock where the ship to borean normally comes since your phased as soon you accept the quest.
You need to wait on the roleplay event before the ship comes in.

As of patch 7.1.0, the quest is either bugged, either meant to be like this.
After accepting the quest, you get instantly teleported to Vashj'ir, completely skipping the event and everything related to it.
I've made a ticket, and as soon as I get an answer from a GM, I'll edit this comment.EDIT: And his response goes like this:
"(...)My apologies for the delay in responding to your ticket and that you can't watch the cutscene in game, for the Call of Duty quest.
This is an intentional change by the developers as there was some bugs with the transition which caused the quest to bug out for the majority of people. It will likely get put in when the developers manage to fix the bugs. But for the time being there is no way for us to help you to watch the cut scene, other than for you to watch it on youtube (if it is on there). What to do
Description
Citizen! As you may have heard, the Horde's attacking just offshore. The fighting's been fierce and relentless. We need every able body out there repelling the enemy! Report to the northernmost dock at once for transport to the battle. Oh, and our official warships are... err, a bit late in their scheduled return. Don't worry though, we've commissioned mercenary vessels to serve in the meantime. Hurry along now, {class}. Stormwind needs you!
