Ok for anyone having the problem with him not being at the docks because of phasing and you are like me that has already done vashj'ir and has already skipped the legion intro stuff and already have dalaran unlocked but hes still phased do this:
Go to Dalaran (Broken Isles version) and spoke with Archivist Elysiana in the Violet Citadel. From her can pick up “The Legion Returns” the intro quest that you skipped. This time when you speak to Recruiter Lee you chose to play through the entire intro, and you follow the quest chain all the way through to “Illidari Allies”, Once you complete that go down to the docks and he will be there.
Hope this helps people.
Took me about 2 hours of googling to find this information so thought i would put it on wowhead.
If you have both this quest and Call of Duty to enter vashj you will be phased and not be able to see him. So either abandon that one and pick it up later or do the boat rp hearth back and then he will be sitting on the dock.

Description

But Fargo Flintlocke has prepared a seaplane that can make the journey in double-time. Speak with Flintlocke down at the harbor and tell him that you are to accompany him to the Highlands.
