I loved this quest. Was a great story line and you dont get to see Booty Bay blasted very often. To get on the boat, just walk the mast behind the goblin fleet master and kill away. To get off, click on the rope on the deck and you will swing over like Tarzan.
Edit: to get on the ship, there is also the rope just to the left of Fleet Master Seahorn.
If you have The Damsel's (Bad) Luck what I found to be the best way to farm reputation for [faction=21]+[faction=577]+[faction=369]+[faction=470] at once was to stand on the boat in the middle of Booty Bay and simply kill the [npc=43726] as long as you can, here are my estimations (did this on my feral Druid, note that I had Cat Form and ran at 130% speed, so 30% quicker than other classes):

My sample size was 10 minutes of farming like this, constantly running and killing as they spawn, they spawn quite quickly since they are quest mobs.

Description
I heard that this ship here is the Damsel's Luck. Didn't you used to be the captain of that thing? You must know your way around it, then. The Brashtide are our main concern, but we still don't want to take an unnecessary pummeling from those cannons of theirs. Grab this rope behind me and take out some of those angry-looking corsairs. Check in with the Baron when you're done.
