It's highly recommended to complete this quest AFTER the Gronnling Problem quest that comes with it.
Marking all the trees first will cause the most of the trees in the area to fall down and very much impede your view for Gronnling killing.

The flags are showing up as yellow marker's on your mini map. As you walk up to one it is a faint transparent flag. When you click the flag an orc will come and cut the tree down.

Description

Alright, boss. We're gonna need some lumber if we're gonna get this garrison started off right. If you mark some trees to be cut down, your peons will do the rest.
